Белки, как вы уже знаете, является строительным материалом для всех живых существ. Разнообразные формы белков принимают участие во всех процессах, происходящих в живых организмах. Белки являются длинными цепями меньших молекул - аминокислот.
Энзимы являются конкретными типами белков, которые ускоряют биохимические реакции.
Протеаза - энзим, который способен «вырезать» отдельный белок в некоторой точке аминокислотной цепи. Например, когда Вы едите пищу, которая также содержит белок, белковые молекулы режутся на меньшие аминокислотные молекулы протеазой в вашем желудке.
Ваш организм может затем использовать получившиеся аминокислоты, чтобы формировать белки, которые ему нужны для продолжения жизнедеятельности. Стоит отметить также, что только небольшой процент из всех белков в организме является протеазами, поэтому эти белки очень важны в своем функционировании для обеспечения жизненных процессов.
Ваш компьютер поможет нам имитировать процесс присоединения множества различных лиганд* к HIV-протеазе (HIV- Human Immunodeficiency Virus – вирус иммунодефицита человека), для этого используется компьютерная программы под названием AutoDock.
*Лиганды - (от лат . ligo - связываю), в комплексных соединениях молекулы или ионы, связанные с центральным атомом (комплексообразователем), напр. в соединении [Co(NH3)6]Cl3 центральный атом - Со, а лиганды - молекулы NH3.
Перспективные лиганды будут изучены более подробно учеными, и это должно привести нас к созданию лекарства для управления ВИЧ-инфекцией, и в конце концов, к предотвращению заболевания СПИДОМ.
Естественно, моделирование таких процессов – сложная в вычислительном отношении задача из-за большого разнообразия белковых структур и выделению из них тех, которые могут эффективно повлиять на вирус, поэтому в данном проекте также используются методы распределенных вычислений.
В первую очередь статистика обновится в твоем клиенте, как только будут начислены очки и он свяжется с сервером проекта.
Но очки будут начислены только тогда, когда задание посчитают еще несколько человек (для проверки). Если кто-то считает на медленной машине, то начисление очков может отсрочиться до дедлайна задания, а то и позже, если задание не будет посчитано вовремя и будет выдано новому клиенту.
Состояние задания можно посмотреть через страницу твоей учетной записи в проекте. Там есть ссылки "Pending credit" (неначисленные очки), "Computers on this account" (можно посмотреть, какие задания считались или считаются на каждой твоей машине и какова их судьба) и "Results" (полученные от тебя результаты).
Все ок, 1 задание засчиталось!

Я посчитал несколько заданий. На одну ВЮ уходит примерно 6 часов процессорного времени. Пока что полностью перешел на розетту
Да, ник немного подправим, не проблема. Сейчас главное придумать как грамотно разделить 3 проекта на 2 компа
Были некоторые причины из-за неуспевания в дедлайн СМП. Переходить обратно на консоли смысла не было.. Пока посчитаю розетту
в БОИНГе можно выставить процентное соотношение времени, выделяемому проекту. Например, если считаешь 2 проекта, то им можно поставить 50\50 (само переключается через каждые несколько часов) или другое отношение.
Также в БОИНГе можно выставить время выполнения клиента, например с 0 утра до 12, или как хочешь, чтобы разделить нагрузку
Ага, оч. удобный клиент придумали. Тоже считаю через BOINC розетту и вот этот проект сейчас подключу. Пока думаю пусть это крутится на рабочем селероне, всеравно в фолдинге с него толку мало.

Для клиента проекта нужно установить клиент БОИНК
1. Качаем клиент БОИНК отсюда http://boinc.berkeley.edu/download.php (8.36 МБайт)
2. Устанавливаем БОИНК в папку C:\BOINC\ выбирая тип установки только для вашего юзера на компьютере (1-й радиобатон в списке)
3. Запускаем БОИНК Менеджер
4. В фаерволе разрешаем выполнять любые действия.
5. После того как он инициализируется, нажимаем Advanced View
6. Выбираем в Меню - Сервис - Добавить Проект
7. Вводим УРЛ проекта http://www.worldcommunitygrid.org/
8. Регистрируемся в проекте.
9. Заходим на http://www.worldcommunitygrid.org/ms/viewMyMemberPage.do
10. вводим логин и пароль сверху
11. В настройках профиля default http://www.worldcommunitygrid.org/ms/device/viewProfiles.do указываем участвовать только в проекте FightAIDS@Home (там 4 проекта)
12. Там же в настройках http://www.worldcommunitygrid.org/ms/team/viewMyTeam.do жмем Join Team , ищем команду UKRAINE и присоединяемся к ней
13. Менеджер БОИНК рекомендуется повесить в автозагрузку при старте Windows

За ночь поднялись на 5 позиция - 872 место!
Есть ли тут какой-нибудь кеш заданий? Тоесть возможнось закачать штук 20, а потом считать по очереди. А то сегодня оставил комп с двумя заданиями в процессе и одним в очереди. Прихожу - всё посчитано, отправлено, 1 новое загружено и всё, пауза. Часа 3 точно нифига не считал. Стартую - качает еще два и в итоге опять 2 в процессе и одно в очереди. Места на диске свободного гига 3, в настройках "Leave at least: 0.5 Gigabytes of disk space free" так что должно хватать.
Да, вроде есть. у меня все время в кэше лежит штук по 6 заданий. Зайди в настройки проекта и выставь время соединения с сервером максимальное.. Например у меня сейчас стоит 0.5 дней и с тех пор как я перешел с 0.1 кол-во заданий в кэше увеличилось

Мне кажется разница заключается в том, что в Boinc показывается статистика всего проекта World Community Grid, а Fightaids является только одним из подроектов. З.Ы. кстати по поводу избыточности проекта.. посмотрел сейчас у меня 10 результов в стадии Pending Validation, самый старый из них 07/26/2007 и так всегда зависает не больше 10вюшек примерно недельной давности в худшем случае, так что не всё так страшно
В мене так стається, що в трійках результатів майже завжди Claimed Credit більший серед інших результатів. Про що це може свідчити?
Ось, наприклад:

3. 3.69 50.5 / 48.0 <----- це мій результат
або ось:

Тобто від часу обрахунку не залежить, але оцінка зароблених очок в мене виявляється вищою за інших.

Я вот пытался за какой-то командой закрепить "официальная от Украины", и понял что это безнадежная идея. Кто мне в этом поможет?
Для начала нужно профиль заполнить.
А то некоторые вроде меня, которые считали-считали, а потом думают: "А не присоединиться ли мне куда-нить?", будут скорее всего присоединяться к самой многочисленной команде, а через поиск - это Ukraine WCG Team, кажется.
Я этот сайт нашел случайно через подпись "distibuted.org.ua" на форуме ОГО! от Укртелекома и ради любопытства кликнул :-), до этого я вообще не был в курсе, что какие-то команды распределенных вычислений у нас есть.
Зашел страницу FAAH, и оттуда на статистику команды попал.
Кстати, капитану Илье Царюку там через веб-интерфейс письмо нельзя отправить, ганьба! :-)
зы: а почему только FA@H? На WCG и другие достойные проэкты есть, например недавно запустили проэкт по анализу микрофотографий результатов кристаллизации белков (улучшение техник кристаллизации белков для того, чтобы их можно было подвергнуть рентген-структрурному анализу и определить 3D-структуру ихнюю), называется Help Conquer Cancer
Так он еще и графику красивую рисует, если в виде скринсейвера юзать.

Отаке тока что поймал... через 43 сек вычислений ВЮ отвалилась
репортилась со статусом "ошибка вычислений"
WCG переводит проект FAAH в режим однократного резервирования (single redundancy) - в конечном итоге это значит, что задания будут быстрее проходить валидацию, но также будут быстрее заканчиваться на сервере, поэтому желательно в своем профиле на сайте WCG сделать отметку:
Device Manager -> Device Profiles -> BOINC Device Profiles -> Имя профиля (Default, например) -> Включить опцию: If there is no work available for my computer for the projects I have selected above, please send me work from another project
это позволит получать задания от других проектов WCG, пока готовится новая очередь в этом
можно так же подключиться к другому проекту, который будет включаться на время отсутствия заданий для FAAH (тонкости настройки этого варианта еще сам изучаю )
На моей памяти ни разу задания для ФААХ не кончались.

Experiment 31: 52% Completed
Experiment 31 involves screening the Otava library of approximately 335,000 "building blocks" against the "exo sites" on the side surfaces of HIV protease (i.e., the allosteric sites). This experiment will dock these fragments against the exo sites of 8 different targets, which include 5 carefully-selected snapshots from previous Molecular Dynamics simulations of the V82F/I84V multi-drug-resistant mutant "super bug." The other targets correspond to the two new fragment-bound crystal structures of HIV protease that were produced by our collaborator, Prof. C. David Stout at TSRI. We are targeting both sides of one of these two new targets, which is why we have "8 different targets." These two new structures from Prof. Stout were also targeted in Experiments 25-28 and 30.

Experiment 30: 100% Completed
Like Experiment 29, Experiment 30 also uses the "Asinex" library of over 360,000 different compounds in a virtual screen against HIV protease. But in this experiment, the Asinex compounds are being docked against the allosteric inhibitor site (that is, the "exo site" on the sides of HIV protease). In addition, this experiment targets two new fragment-bound crystal structures of protease that were produced by our collaborator, Prof. C. David Stout at TSRI. These two new structures from Prof. Stout were also targeted in Experiments 25-28.
This experiment involves faah8234 - faah8971.
These calculations began 10/05/2009 and ended 12/07/2009.
Experiment 29: 100% Completed
This experiment involves docking a huge library of compounds against the active site of six of our new models of HIV protease (which are a subset of the targets being used in Experiments 25-27). These six targets are the outputs of the equilibration phase of six different Molecular Dynamics simulations (hence the "mdEq" part of the work units' names). The six different types of HIV protease that we are docking compounds against in Exp. 29 include the "Model6Xapo," which is a drug-resistant "super bug" with 6 different mutations. Our collaborator, Prof. Dave Stout, figured out the structure of this 6X mutant. The "apo" part of the name indicates that this mutant protease molecule did not have a substrate or drug present when its structure was solved. This Model6Xapo has semi-open flaps (that is, the two double-arrows that point towards the center of the molecule and form a roof over the active site have opened up). We've been working with the IBM members of the FAAH team to update the graphics on your screen-savers. We've sent them new graphics to use, and they've already started testing them. Soon, you will be able to see exactly what we mean when we say "semi-open flaps."
Another new model that is being targeted in Exp. 29 is the wild type HIV protease from 1HHP.pdb. We consider this model to be interesting, because the flaps were fairly open, but then they closed again. But this time, they closed down in the opposite arrangement/they "switched handedness" (that is, the flap that is normally in the front is now in the back). Having this different conformation of the flaps might allow us to fish out new types of interesting compounds for subsequent examination in the "test tube."
We included models of a multi-drug-resistant "super bug" with mutations at V82F/I84V and another "super bug" with mutations at I62V/V82A/I84V/L90M.
We are targeting a model of the protease molecule from "HIV-1c," as well. HIV-1c is the subtype, or group of strains, that is most commonly found in Asia. We are also targeting a model of "HIV-2" protease with semi-open flaps. HIV2 is the group of strains that are most commonly found in Africa. The current anti-AIDS drugs were developed and optimized against "HIV-1b," which is the subtype most commonly found in Europe and the USA. But some of these anti-HIV protease drugs do not work as well against even the wild type strains that are found in other regions (let alone their "super bugs"). Since we are not controlled by the desire to make profit, we are devoting some of our research efforts to the groups of HIV strains that affect the often-neglected patients in Africa and Asia. In addition, studying these versions of HIV protease can also help us learn how to defeat the "super bugs" we find here in the USA.
This experiment is the first one in which we are using the "Asinex" library of over 360,000 different compounds in our virtual screens against HIV protease.

These calculations began 4/23/2009 and ended 10/20/2009.
Experiment 28: 100% Completed
This experiment utilizes the same set of brand new crystal structures and new models of HIV protease that are being used in Experiments 25-27. See the description of Experiment 25 for the details about these new targets. In experiment 28, we are AutoDocking these compounds against the active site of different variants of HIV protease.
This experiment incorporates a library of ligands that we just started using: the ChemBridge building blocks library. The library of "building blocks" from ChemBridge contains many small fragments that were derived from larger compounds. Using these small fragments, or building blocks, should help us cover a larger amount of structural diversity (i.e., of "chemical space") within each experiment. Thus, this library should help us find new hits in a more efficient way.

The other targets correspond to the two new fragment-bound crystal structures of HIV protease that were produced by our collaborator, Prof. C. David Stout at TSRI. We are targeting both sides of one of these two new targets, which is why we have "8 different targets." These two new structures from Prof. Stout were also targeted in Experiments 25-28 and 30.

Experiment 32: 0% Completed
Experiment 32 involves screening the Otava library of approximately 335,000 "building blocks" (i.e., fragments) against the active site of 7 different versions of HIV protease. All but one of these target conformations were generated by Dr. Alex L. Perryman's Molecular Dynamics (MD) simulations of 5 different variants of HIV protease. These 7 targets include 2 snapshots of the V82F/I84V mutant from ALP's 2004 paper in Protein Science. These 2 snapshots of a multi-drug-resistant "superbug" have semi-open conformations of the flaps, which makes these models good targets for the "eye site" that is located between the tip of a semi-open flap and the top of the wall of the active site. The 3rd target is the equilibration MD (EqMD) output for 1HSI.pdb, which is a semi-open conformation of HIV-2 protease. HIV-2 is the group of strains of HIV that are most common in Africa. We'll be targeting the "eye site" of 1HSI, as well. The 4th target is the EqMD output from 1MSN.pdb, which was created using a different crystal structure of the V82F/I84V superbug. This model has a closed conformation of the flaps, which means that we'll be targeting the floor of the active site. The 5th target also has a closed conformation of the flaps, but this EqMD output is from 2R5P.pdb, which is the wild type HIV-1c protease. HIV-1c is the group of strains of HIV that are most commonly found in Asia. The 6th target has semi-open flaps, and it is the EqMD output from 1TW7.pdb, which is a superbug with the mutations L10I/D25N/M36V/M46L/I54V/I62V/L63P/A71V/V82A/I84V/L90M. We'll be targeting the eye site of this superbug, too.
The 7th target is a crystal structure of the wild type HIV protease with 5-nitroindole bound in the eye site. This new crystal structure from Prof. C. I deleted the 5-nitroindole fragment from this structure before generating the AutoDock input file for this target. Experiment 33 will most likely be our first FAAH experiment devoted to the HIV integrase system. Experiment 33 is our first FightAIDS@Home experiment that targets the HIV integrase system. While we are busy analyzing and extending the previous experiments you helped us perform against HIV protease, FAAH will now start screening compounds against the http://www.ncbi.nlm.nih.gov/pubmed/20096702. An image of an ensemble of conformations (shapes) of the G140S/Q148H mutant is shown at the bottom of this page.
Experiment 33 involves screening the "Asinex library" of over 360,000 different fragments and slightly larger compounds against our new dynamic models of the E92Q/N155H drug-resistant mutant of HIV-1 integrase. We are trying to identify compounds that can attach to brand new binding sites on this mutant. Thus, we are both searching for new types of inhibitors and for new, non-active site regions to which inhibitors can bind. We are screening these compounds against 6 different snapshots of this mutant that had the most open conformations of the "140s loop" near the active site. This loop is known to be critical to the catalytic function of integrase. This 140s loop is located in the top, left corner of the image at the bottom of this page. Since the 140s loop likely has a closed conformation during catalysis, we are searching for fragments that can stabilize the open, likely inactive conformations of the 140s loop. In other words, we are searching for fragments that might act as allosteric inhibitors (flexibility wedges that alter the shapes and motions sampled by this very flexible loop). The best compounds from this virtual screen will be assessed in test tubes, in assays performed by our collaborator Dr. Ying-Chuan Lin in Prof. John Elder's lab at TSRI.

Yes, the rest of Experiment 32 will be postponed until Exp. 33 has finished. Since input files don't really have a shelf-life, we'll just resume Exp. 32 later. Since all the work units are conveniently numbered, this type of thing is easy to implement and keep track of.
We want to bump Exp. 33 to a higher priority in the FAAH queue, because we have not yet performed any virtual screens against our new models of HIV integrase. We have many new results against HIV protease that need to be evaluated in test tubes (which I'll discuss in the next volume of the FAAH Newsletter in June), and we have several more virtual screens against HIV protease that still need to be analyzed. Thus, while we're analyzing and testing the previous screens against HIV protease, we're going to start extending the scope of these FAAH experiments by performing this new type of screen against HIV integrase in Exp. 33. Performing these screens against HIV integrase is a huge milestone for FightAIDS@Home. We want to start searching for these potential new classes of integrase inhibitors as soon as possible.

Experiment 34 is our second FightAIDS@Home experiment that targets the HIV integrase system. See the description and the link listed under Experiment 33.
Experiment 34 involves screening the "full National Cancer Institute's (NCI) library" of over 315,000 different compounds against our new dynamic models of the wild type, the G140S/Q148H drug-resistant mutant, and the E92Q/N155H drug-resistant mutant of HIV-1 integrase. We are trying to discover compounds that can bind to and inhibit the active site of the wild type and these two drug-resistant mutants. Since these models all have two magnesium ions in the active site, we are searching for compounds that can inhibit HIV integrase's "strand transfer reaction," which is what the fairly new drug raltegravir (Isentress) does.
We are screening the NCI library of compounds against 4 different snapshots (that is, conformations or 3-D shapes) of HIV integrase: a) the conformation of wild type HIV integrase against which raltegravir docked the best (in the results published in our paper in the Journal of Molecular Biology, March 26, 2010), b) the snapshot of the G140S/Q148H drug-resistant mutant against which raltegravir docked the best in our previous studies, c) the most representative (that is, the most frequently observed) conformation of the E92Q/N155H drug-resistant mutant (according to the results of the QR Factorization method in VMD), and d) the 2nd most representative conformation of the E92Q/N155H drug-resistant mutant of HIV integrase's catalytic core domain.
The best compounds from this virtual screen will be assessed in test tubes, in "strand transfer" assays being developed by our collaborator Dr. Ying-Chuan Lin in Prof. John Elder's lab at TSRI.

The 6th residue was also substituted from HIV protease, but it changed into a different residue during serial passage experiments (i.e., during directed evolution studies performed with the presence of different HIV protease drugs). This 6s98S FIV protease has HIV-like drug sensitivity profiles and is a new model system for multi-drug-resistant HIV protease.

Experiment 36 involves screening the full NCI library of ~ 316,000 compounds against the two allosteric sites on the surface of HIV protease. This experiment is similar to Exp. 31, but a different library of compounds is being screened, and in this experiment we are only docking compounds against the two allosteric-fragment-bound crystal structures from our recent article in Chemical Biology and Drug Design, vol. 75: 257-268 (March 2010).
In addition, in this experiment we are investigating four slightly different docking protocols, to both advance the methods we use for drug discovery and to increase our probability of finding new "hits" against HIV protease. Since two different allosteric-fragment-induced structures are being used with four slightly different protocols, this experiment is composed of 8 parts, as follows:
1a) The crystal structure bound to allosteric fragment "1f1" is being screened using an "expanded grid box" that includes the 1f1 allosteric site, the 4d9 allosteric site (in the non-induced conformation = a decoy site), and several other decoy sites. The docking calculations will end according to the number of generations each compound explores in the genetic algorithm (that is, all 316,000 compounds will experience the same number of generations as they explore the target).

В пятницу, 13 мая, на Михайловской площади состоится акция Имена, посвященная Всемирному дню памяти людей, умерших от СПИДа, сообщили Корреспондент.net в фонде Елены Пинчук АНТИСПИД.
Во время акции территория площади будет покрыта мемориальным полотном (квилтом), общей площадью больше 300 м², собственноручно созданным ВИЧ-инфицированными людьми из всех областей Украины. "На этом полотне будут вышиты тысячи имен украинцев, которые умерли от СПИДа. Этот квилт - символ скорби и большой трагедии последствий эпидемии СПИДа, которая забрала жизнь почти 21 000 украинцев", - сообщили в АНТИСПИД.
Всего акции, посвященные Всемирному дню памяти людей, умерших от СПИДа состоятся в 42 городах Украины. Каждый город представит свой квилт и вспомнит тех, чьи жизни унесла эпидемия ВИЧ/СПИДа.
В акции примут участие известные украинцы, среди которых: Лилия Подкопаева, Валид Арфуш, Игорь Слисаренко, Григорий Чапкис, Денис Силантьев, Маричка Падалко, Василий Бондарчук, Lilu, Ирена Карпа и другие.
В 11.30 начнется зачитывание имен людей, чьи жизни унесла эпидемия СПИДа. На протяжении часа известные украинцы без остановки будут зачитывать имена с трибуны на площади.
Ежегодно в каждое третье воскресенье мая отмечается Всемирный день памяти людей, умерших от СПИДа. За 24 года существования эпидемии ВИЧ / СПИДа в Украине почти 21 тысяча молодых украинцев умерла от этой болезни. Каждый день от СПИДа умирает восемь человек.
Международное движение Имена было основано в 1987 году в США. Активист Клив Джонс для того чтобы выразить боль утраты и возмущение бездействием властей, сшил полотно (квилт) в память о друге, который умер от СПИДа. Его скорбь была столь велика, что он ежедневно укрывался этим одеялом, которое напоминало ему о близком человеке. Сегодня эта инициатива распространилась по всему миру. Международный СПИД-мемориал квилт, насчитывающий 5683 секции памятных полотен, на которых можно увидеть 82 тысячи имен людей, умерших от СПИДа, стал главным символом движения Имена.
"Многоцветная мозаика Квилт лучше любых слов доказывает, что СПИД может коснуться каждого, в независимости от возраста, пола, национальности и образа жизни", - сообщили Корреспондент.net во Всеукраинской сети людней, живущих с ВИЧ.
Американские ученые из Орегонского института вакцинной и генной терапии создали экспериментальную вакцину, которая впервые дала возможность полностью очистить кровь подопытных обезьян от вируса, вызывающего заболевание, сходное со СПИДом, сообщает научный журнал Nature.
Создатели вакцины полагают, что испытания аналога этой вакцины с участием людей могут начаться через три года.
Ученые привили созданную ими вакцину 24 здоровым макакам-резусам, которых затем заразили вирусом иммунодефицита обезьян. Ученые считают, что именно от него произошел вирус иммунодефицита человека (ВИЧ), вызывающий СПИД.
В результате действия вакцины у 13 обезьян размножение вируса было остановлено, так что даже самые чувствительные тесты не смогли обнаружить его в крови. У 12 обезьян защитный эффект сохранился спустя год после того, как они были привиты. "Мы считаем, что вакцина даст возможность держать вирус под полным контролем или вообще очиститься от него", - заявил руководитель исследования, профессор Луис Пикер.
Также ученый отметил, что следующим шагом станет испытания вакцины на людях. По его оценкам, испытания на людях можно будет начать через три года.
Основой новой вакцины стал широко распространенный вид вируса - цитомегаловирус. При помощи генной инженерии он был изменен таким образом, что стал вырабатывать так называемые Е-клетки памяти, которые побуждают иммунную систему уничтожать вирус иммунодефицита. Поскольку цитомегаловирус, попав в организм человека, остается в нем навсегда, действие вакцины, как надеются ученые, будет постоянным.

Президент Украины Виктор Янукович проигнорирует Генассамблею ООН по СПИДу, которая начинается 8 июня в Нью-Йорке, сообщает Deutsche Welle.
В этом году ООН выдвигает новую программы максимум для мировой общественности в борьбе со СПИДом: "Ноль новых случаев инфицирования ВИЧ, ноль смертей, связанных со СПИДом, и ноль дискриминации".
Эта амбициозная цель будет записана в новой декларации ООН, которую в Нью-Йорке планирует принять Генассамблея.
Однако, как отмечает издание, Украине еще далеко до таких показателей. В Украине 1% населения болеет СПИДом.
По данным международных организаций, ежедневно в Украине 87 человек инфицируется ВИЧ и около 50 умирает от заболеваний, вызванных ВИЧ. "33 страны мира, включая африканские, где эпидемия гораздо серьезнее, достигли того, чтобы новых случаев инфицирования стало на 25% меньше. Тем временем в Украине мы все еще наблюдает рост инфицирования", - констатирует координатор UNAIDS в Украине Ани Шакаришвили.

Исследования проводились в Кении, Уганде и Ботсване Центром контроля и профилактики заболеваний США, а также университетом штата Вашингтон. В результате оказалось, что риск заражения ВИЧ значительно снижался при ежедневном приеме комбинации двух антиретровирусных препаратов - эмтрицитабина и тенофовира (FTC-TDF).
Вместе с тем ученые отмечают, что применение этого метода профилактики ВИЧ может выработать у вируса устойчивость к лекарствам, могут появиться вирусы-мутанты, которые найдут обходные пути.

World AIDS Day was created over 20 years ago to help raise awareness about HIV/AIDS, and the millions of people suffering with this deadly disease.
On this World AIDS Day, December 1, 2011, you're invited to participate in a live webcast to hear an overview and update on World Community Grid's FightAIDS@Home project. The event will be hosted by Dr. Alex Perryman from The Scripps Research Institute.

Experiment 39: 0% Completed
Experiment 39 involves screening the Enamine library of 2,345,014 compounds against the newly-discovered allosteric binding site on HIV-1 integrase. This new allosteric binding site (which we are also targeting in Experiment 38) was discovered by Professor John J. Deadman's group, and it was described in "Structural basis for a new mechanism of inhibition of HIV-1 integrase identified by fragment screening and structure-based design," by D.I. Rhodes, T.S. Peat, J.J. Deadman, et al., published in the journal Antiviral Chemistry and Chemotherapy, 21: 155-168 (2011). The new crystal structure from this paper that contains the atomically-detailed, 3-D data on this new allosteric site is called "3NF6.pdb". We are screening compounds against this allosteric site to try to discover new, larger, more potent allosteric inhibitors of HIV-1 integrase. It is hoped that these new allosteric inhibitors of integrase will be effective at disabling the current drug-resistant mutant superbugs of HIV integrase. For more information about this new allosteric site, see Volume 10 of the FightAIDS@Home newsletter or our recent World AIDS Day webinar (both are linked at the top of the homepage for this site).
In Experiment 39, we are screening these 2.3 million compounds against the new allosteric site on HIV-1 integrase using two slightly different docking approaches: in the first half of these calculations, we are using the smaller dimensions of the "grid box" (the region that the compounds are allowed to explore during the docking calculations) that produced the best results in the "positive control" docking calculations that reproduced the known binding mode of this new allosteric fragment (see the figures in Volume 10 of the FAAH Newsletter, page 8). In the second half of these calculations, we are using a larger grid box, to try to find even larger allosteric inhibitors that can bind strongly with both the allosteric site and other sub-pockets that are adjacent to it.

These calculations began 12/06/2011.
Experiment 37: 99% Completed
Experiment 37 involves screening the newly-updated version of the Asinex library of 360,00 compounds. 507,000 different models are used to represent these 360,000 compounds (due to the need to represent different protonation states and different tautomers that some of these compounds can form in solution). These compounds are being screened against the active site and the "eye site" of 6 different crystal structures of HIV protease. When the flaps have a semi-open conformation, then we can target both the "eye site" and the floor of the active site. But when the flaps have a closed conformation, the "eye site" is no longer accessible (which means that we will only target the traditional active site, which is where the current HIV protease drugs bind).
The 1st target is the crystal structure of the wild type HIV protease with 5-nitroindole bound in the eye site. This new crystal structure from Prof. C. David Stout's lab was presented in the Supporting Information for our recent article in Chemical Biology and Drug Design, vol. 75: 257-268 (March 2010). Since this crystallographic structure has semi-open flaps, we are screening these compounds against both the eye site and the active site of this target.
The 2nd target is the semi-open crystal structure of wild type HIV-1b protease from 1HHP.pdb. This crystal structure has been used in previous virtual screens that were performed by Prof. Heather Carlson's group, in which they did find a novel inhibitor of HIV protease activity. Thus, this particular crystal structure has already been proven to be useful for virtual screens that target the "eye site." The idea of targeting this eye site was first proposed by Prof. Heather Carlson's group. But in this experiment, we are screening different compounds against this crystal structure than the compounds that were used in previous screens against 1HHP.pdb.
The 3rd target has only been used in one previous FightAIDS@Home experiment (i.e., Experiment 35). It is a brand new crystal structure from Assoc. Prof. C. David Stout's lab of the chimeric "FIV 6s98S" protease, which was developed by our collaborators Ying-Chuan Lin, Prof. Bruce E. Torbett, and Prof. John H. Elder, and which has a closed conformation of the flaps. A paper on this new crystal structure of FIV 6s98S protease was recently accepted for publication in Acta Crystallographica and can be found at the above link. This protease enzyme is "chimeric," because it contains 5 residues from HIV protease that were substituted into the corresponding positions in FIV protease. The 6th residue was also substituted from HIV protease, but it changed into a different residue during serial passage experiments (i.e., during directed evolution studies). This 6s98S FIV protease has HIV-like drug sensitivity profiles and is a new model system for multi-drug-resistant HIV protease.
The 4th target is the crystal structure of wild type HIV-1b protease bound to the drug darunavir. This crystal structure from 2IEN.pdb has a closed conformation of the flaps. Whenever we target a crystal structure of HIV protease that has a compound bound to it, we delete that ligand before we prepare the model of the target for these docking studies (so that a new compound might be able to bind in its place).
The 5th target is the crystal structure of wild type HIV-1b protease bound to the compound TL-3 and to the allosteric fragment "4d9". This crystal structure, which has closed flaps, was also from the 2010 Chemical Biology & Drug Design paper cited above.
The 6th target is the crystal structure of the V82F/I84V multi-drug-resistant mutant (or "superbug") of HIV protease from 1MSN.pdb, which has closed flaps. The model of this target has one protonated aspartic acid 25 (i.e., one of the two catalytic residues), which should cause us to fish out slightly different types of ligands.
The 7th target is another version of the semi-open crystal structure of wild type HIV-1b protease from 1HHP.pdb. That is, this is the same molecule as the 2nd target in this experiment, but this time the model has one protonated aspartic acid 25.

Но вот, кажется, учёным из Массачусетского технологического института и Института Рейгона (оба — США) удалось найти многообещающую стратегию для дизайна будущей вакцины, которая использует математический подход, успешно апробированный для решения проблем квантовой физики, а также при анализе флуктуаций цен на рынке ценных бумаг. Используя теорию случайных матриц, команда исследователей искала эволюционные ограничения в так называемом Gag-протеиновом сегменте HIV, который образует протеиновую оболочку вируса. Нужно было найти коллективно эволюционирующие группы аминокислот с высоким уровнем негативных корреляций (и низким числом положительных, позволяющих вирусу выжить), когда многочисленные мутации уничтожают вирус. И такие комбинации были обнаружены в регионе, который сами исследователи назвали Gag-сектор 3. Он вовлечён в стабилизацию протеиновой оболочки вируса, поэтому множественные мутации в этом месте чреваты для структуры вируса коллапсом.
Интересно, что, когда исследователи изучали случаи СПИД-инфицированных людей, чьи тела от природы способны отражать атаки вируса, они обнаружили, что иммунные системы таких пациентов проводили атаки преимущественно по Gag-сегменту 3.
Сейчас авторы пытаются отыскать и другие подобные регионы в структуре вируса за пределами Gag-сектора, а также разрабатывают элементы активных компонентов будущей вакцины, которая научит иммунную систему мгновенно реагировать на присутствие протеинов Gag-сектора 3 и немедленно атаковать его нужным образом.

Experiment 41 involves screening the Enamine library of 2.345 million compounds against the two allosteric sites on the surface of HIV protease. This experiment is similar to Exp. 36, but a different, much larger library of compounds is being screened, and some new targets are being included. The first part of this experiment involves docking compounds against the two allosteric-fragment-bound crystal structures presented in our recent article in Chemical Biology and Drug Design, vol. 75: 257-268 (March 2010). Three other, brand new crystal structures from Dave Stout's lab that involve allosteric fragments bound to these two sites on the surface of HIV protease are also being used as targets. Two of these new targets are presented in a new research manuscript from the Stout lab that is currently being peer-reviewed. When this paper is accepted, we will describe these targets in more detail and provide a link to this new paper.
This is by far the largest experiment we have submitted to FightAIDS@Home; it involves faah33,529 - faah45,250.
The results of these calculations have not yet begun to arrive at TSRI, but your computers should start crunching on them soon.

1. Helf Fight Childhood Cancer (HFCC) has about 70 days to go to finish. Once it is over some crunching power should free up to help FAAH.
2. Computing for Clean Water (C4CW) has about 129 days to go to finish. Once it is over some crunching power should free up to help FAAH.
3. Projects Say No to Schistosoma (SN2S) and Computing for Sustainable Water (CFSW) are currently on MEDIUM Feeder Priority . Once that priority goes to Normal, then it will reduce the free cruching popwer that FAAH benefits from.

Bel, проектам понижается приоритет если сервера ученых не могут обрабатывать "нормальное" кол-во результатов - из-за ФАХа никто никаким другим проектам не понижает приоритеты - в ГРИДе все равноправны.

Three other, brand new crystal structures from Dave Stout's lab that involve allosteric fragments bound to these two sites on the surface of HIV protease are also being used as targets. Two of these new targets are presented in a new research manuscript from the Stout lab that is currently being peer-reviewed. When this paper is accepted, we will describe these targets in more detail and provide a link to this new paper.
This is by far the largest experiment we have submitted to FightAIDS@Home; it involves faah33,529 - faah45,253.
The results of these calculations started arriving at TSRI on 5/15/2012.

This webcast commemorated World AIDS Day 2012 and gave World Community Grid members an opportunity to hear about the cutting-edge research being done with the FightAIDS@Home project. During the webcast, Dr. Perryman outlined the exciting discoveries that he and other members of Dr. Art Olson’s computational research lab have recently made in collaboration with other research teams at Scripps and around the world. They have run simulations that identified several chemical compounds that can “dock” with allosteric sites on the HIV protease molecule and may help to inhibit its function. These compounds could form the basis of therapeutic drugs to combat HIV “superbug” strains, and at the very least they suggest compelling new avenues for further research.
And the FightAIDS@Home research will continue, thanks to the World Community Grid volunteers. The computing power supplied by the members is absolutely critical to support this research and enable these advances in HIV treatment.

We also started collaborating with many other prominent experts on HIV, as part of a newly-created Center called the "HIVE". See: http://fightaidsathome.scripps.edu/ and http://hive.scripps.edu/ . In fact, we will soon expand the FightAIDS@Home project and start targeting three different allosteric sites on HIV reverse transcriptase that were recently discovered and three different allosteric sites of HIV integrase that were also recently discovered. In addition, we will soon add the ability to perform docking calculations with the software "AutoDock Vina" on FightAIDS@Home, which will enable us to increase the speed and scale of our virtual screens against these three drug targets from HIV/AIDS by several orders of magnitude.

The FightAIDS@Home project adds new modeling tool
Summary
The FightAIDS@Home team is adding a new modeling tool to further advance the World Community Grid simulations. In future, project volunteers might notice one of two tools being used, depending on the specific work unit being processed.
The FightAIDS@Home project depends on the computational power of volunteers all over the globe, but until now, the calculations have all used the same molecular simulation tool, a program called AutoDock, developed at the Olson Lab of The Scripps Research Institute. AutoDock is a great tool and has provided years of dependable service. However, the researchers now need to perform certain types of simulations which are more effective on a different modeling program, also developed by Scripps and known as Vina. While Vina may be more accurate in certain 'positive control' experiments and performs significantly faster than AutoDock, AutoDock can be more accurate in certain cases. Each provides complimentary types of data that is helpful to the project's researchers.
The Scripps and World Community Grid teams have recently completed the technical integration necessary to make Vina “grid-enabled” so that it can be used for certain calculations within the FightAIDS@Home project. Therefore, new work units will be allocated to either AutoDock or Vina, depending on the nature of the work and what the researchers determine to be the most appropriate tool for such work.
For volunteers, nothing changes – the procedure for contributing run time to the project is exactly the same, and no decisions or modifications are necessary. The only difference you may notice is a new Vina screensaver, which will display when you are processing a Vina work unit:

Щас запустил их на выполение посмотрим за который час посчитает
MAGADAN, это то же самое что FAAH но на рассчетном ядре VINA
Вот и посчиталось
Выхлоп конечно никакой но по мне пусть лучше пусть будет так
А интересно есть новости о том что они полностью переведут проект на это ядро VINA
MAGADAN, выше про это как раз и написано. В зависимости от эксперимента или условий, иногда лучший результат дает Автодок, иногда Вина.
В итоге видно что их цель не тупо перебрать Н миллионов белков, а найти лучший результат.
Что очень обнадеживает и вселяет уверенность что проект на правильном пути!

Project Update, March 19, 2014
Hello!
I have updated the status website, so there are updated completion percentages and experiment listings. Some time ago, I split the staus page so that scrolling is more tolerable.
Just to throw out a few numbers:
- Some rough calculations estimate that all AD Vina work on WCG (if all dockings were finished now) make up more than 95+% of all FAAH dockings.
- In the last two weeks, we have been receiving approximately 300 (Vina) batches a day, which equates to approximately 3 million dockings per day. (This may fluctuate, of course, but within the last 2 weeks definitely impressive.)

Я даже не знаю стоит ли делать отдельний топик под 2 фазу ?
вторая фаза, как и в других подпроектах, идет отдельно и у нас на форуме тоже.... думаю, есть смысл оформлять, тем более, что характер заданий совсем другой - похоже, это уже AVX-ориентированное приложение, на моем "старичке" задания по 16 часов идут, вместо 40-60 минут в первой фазе под Vina

В Австралии медики объявили, что на зеленом континенте СПИД больше не является проблемой национального здравоохранения.
Дело в том, что если в 1990 годах в Австралии от СПИДа умирали каждый год порядка 1000 граждан, то сегодня даже подобная статистика не ведется.
Это связано с тем, что на сегодняшний день СПИД превратился в хроническое контролируемое заболевание, сообщает The Australian.
По словам руководителя программы профилактики СПИДа Университета Кирби профессора медицины Эндрю Гралича, сегодня, если люди заражаются СПИДом, они проходят курс лечения и "расстаются со СПИДом".
Профессор подчеркнул, что сегодня СПИД – уже не смертельный приговор.
Ученые считают, что огромную помощь в борьбе со СПИДом оказала вакцинация, которая начала проводиться в середине 1990-х годов антиретровирусным препаратом.
