Т.е. 1 фаза - обширная и предварительная.
2-я - теоретически, уже в скором времени может дать материал для практических экспериментов.
Да уж, по идее, количество должно переходить в качество. Хватит ли количества (фаза1) в этом случае??? /риторический вопрос, но очень хотелось бы.../
фаза2 требует 1 гиг оперативы на каждое задание?

да, только в сокращении млн. ставится точка, и если Олсон - женщина, то написано правильно, но если мужчина, то будет с окончанием, т.е. склоняется и слово "сотрудники" также нужно согласовать в падеже. Типа, вот.

Обычно пишут с точкой, но с другой стороны это не сокращение, т.е. пропущены гласные? но и не аббревиатура - точно. Скорее всего, мы все успели забыть, т.к. это вроде как такой способ сокращения слова - с пропуском гласных букв. Т.о. и млн. и грн. - один и тот же случай.

The following information should help to decipher some of the additional workunits that we will soon distribute.
We need to perform several quality control calculations during this phase of “Discovering Dengue Drugs-Together”. These calculations are in addition to our free energy drug discovery calculations against proteases from dengue, West Nile, and hepatitis C viruses. Large numbers of control calculations are necessary to accurately benchmark the novel and unprecedented free energy calculations used in this project. Unfortunately, these quality control calculations are too time-consuming to execute using off-grid supercomputer resources, and thus must be run on World Community Grid.
For the control calculations, we will dock well-characterized proteins against small molecule libraries that contain a few dozen known binders and a few thousand non-binders. These proteins are part of the stringent benchmarking and validation database known as the Directory of Useful Decoys (www.dud.docking.org).
The naming conventions for our quality control systems are:
ts01 = HIV protease and its known binders/non-binders
ts02 = trypsin and its known binders/non-binders
ts03 = HIV reverse transcriptase and its known binders/non-binders
ts04 = influenza virus neuraminidase and its known binders/non-binders
ts05 = human estrogen receptor and its known binders/non-binders

Texas Advanced Computing Center (TACC) and World Community Grid have played a key role in helping Dr. Stan Watowich, from The University of Texas Medical Branch, complete Phase 1 of his research project to discover chemical compounds that can be effective against Dengue Fever.
World Community Grid members have contributed more than 320,000 years of volunteer computing time to solve pressing scientific problems. The Texas Advanced Computing Center (TACC) has supported World Community Grid both as a resource provider and as an active collaborator on several of the research projects. TACC and World Community Grid helped Dr. Stan Watowich, the Principal Investigator for the "Discovering Dengue Drugs – Together" project, complete Phase 1 of his research project. Phase 2 is now underway.

DDDT-2 Work Unit distribution updated
Greetings all,
We are making a few changes to how work units are distributed to members for DDDT-2. The reason for these changes, we would like to have more members being able to participate. We have been saying that when the type C's come, more work will be available to the members. So with that thought in mind, we are going to make these changes to help get the type C work units running.
1. New type A work units will be sent to reliable hosts only with a 7 day turnaround. This means they will get scheduled first on the grid to the generally faster 24/7 machines on the grid.
2. Type B work units will be sent out with priority 1. This means they will go to all members, but will be pushed to the top of the queue when sending work units, meaning they'll get B work units if they're available over type C work units.
3. On type A work units, some error out within seconds of the work unit starting. These work units are automatically counted as complete on our end to help off load the batches quicker with less intervention on our part.
4. If a type A work unit has completely exit 29 out and there is runtime associated with it, then credit is granted to all members on that work unit. We realise these work units may have run 24 hours before failing. So members should get credit for this work. (Please note that this is starting now)
We are still working closely with the researchers in hopes to get more new work. Please be patient with us and remember, this project will have periods of no work being available (this being one of them).

Normally Dr. Watowich posts our regular updates, and he assures me he will soon, but as with all good PIs he has been busy with grants and papers. Therefore, I wanted to write a quick note in the mean time to explain the “ts”, “dg” nomenclature.
In short “ts” is for Test Set and “dg” is for Delta G, as in Gibb’s free energy. The “dg” work are the “production” work units representing work being moved forward for phase 1 of this project in to phase 2. As you may or may not know, with phase 2 for DDDT we are doing free energy of binding calculations on a scale never done before. This work was only possible with the power of the grid and you all, so thank you very much. So in short, the results for the “ts” runs have been good so we are starting production “dg” runs.

Many apologies for the interval between updates. And, thank you for your patience and computer cycles as we move into the final stages of this challenging project.
Phase 2 has been fully optimized, tested, and launched. The initial results of our large-scale free energy of binding calculations, launched during the past year on test systems, have supported our expectations that these calculations would provide improved enrichment rates and reduced false positive rates relative to virtual screening based on traditional docking programs (in this case, AutoDock). More details will be provided below.
While we continue to benchmark test cases (based on the systems developed by Shoichet and Irwin laboratories [ http://dud.docking.org/ ]) to better understand the strengths and limitations of our phased approach, we have launched Phase 2 production runs for the dengue and West Nile virus proteases, and are readying hepatitis C virus protease for Phase 2 free energy calculations. Each Phase 2 production run is expected to take ~4 months of wall-clock time (based on the turn-around times we are seeing with the test systems).
For completeness, we finished laboratory testing (i.e., using protease inhibition assays) of ~50 compounds predicted from the Phase 1 simulations to be potential inhibitors of the dengue and West Nile proteases. Not surprisingly (actually, quite expected), none of the tested Phase 1 “hits” showed activities that were more promising than our already discovered dengue and West Nile protease inhibitors (see, for instance, Tomlinson and Watowich, Anthracene-based inhibitors of dengue virus NS2B-NS3 protease. 2011. Antiviral Res. 89, 127-35). It is the Phase 2 simulations that are expected to find compounds that will be good protease inhibitors (and, thus, good antivirals).
For those interested, here are some details about the initial tests that were done to validate our ongoing free energy calculations. A small-scale virtual screening experiment, using a collection of 16 binders and 14 non-binders to the lysozyme protein, showed that free energy of binding calculations could accurately discriminate between binders and non-binders. The success rates of the free energy of binding predictions closely followed an ideal curve, and were a marked improvement over the Autodock predictions. These results demonstrated that our two phase approach could reduce false positives in virtual screening experiments.
A recently completed medium-scale virtual screening experiment (using our Phase 1 and Phase 2 strategy) examined the estrogen receptor agonist system available from Shoichet and Irwin’s “Directory of Useful Decoys” (http://dud.docking.org/ ). This test system contained ~70 known small molecules binders and ~2,300 chemically similar ligands that were assumed to be non-binders (i.e., decoys). From a practical point of view, we are most interested in the early success rate of virtual screening calculations, since this will dictate our success at validating predicted inhibitors in the laboratory. Because of time and budget constraints, it is only practical to test a few dozen to a few hundred of the best computer predictions. Thus, it is important that the computer’s best predictions correlate strongly to true binders. We compared the early success rates for Autodock and free energy calculations. On average, the lowest energy Autodock-predicted “hits” had an success rate of ~15% while the lowest free-energy-predicted “hits” had a success rate of ~40%. The success rates varied as a function of number of top predicted “hits” that were examined, but typically the free energy calculations identified ~3 times more binders than the Autodock calculations.
We are investigating methods to further improve the success rate of the free energy calculations, since we would like early success rates that exceed 80%. Moreover, we are completing Phase 2 calculations on additional DUD test systems to determine if the observed free energy-based improvements to the success rate are applicable to different target proteins. This is necessary, since virtual screening success rates vary dramatically as a function of the target protein. If one is interested, within the http://docking.utmb.edu/ that we constructed we have posted http://docking.utmb.edu/dudresults obtained from running several virtual screening programs against the 40 protein targets (and libraries) that are part of the DUD database.
Finally, we are honored to have been awarded a grant from the IBM International Foundation to support expanded testing of compounds predicted by World Community Grid calculations. The IBM International Foundation grant is based in part on the cash prize received from the recent Jeopardy! win by the IBM’s Watson supercomputer.

Дорог, много побочных эффектов, вызывает устойчивость вируса, поэтому требует приёма других старых, добрых препаратов. Из положительного - сокращает сроки лечения.

Исследователи расширят клинические испытания новой вакцины от малярии, поскольку результаты предварительного тестирования в Буркина Фасо оказались очень многообещающими, сообщает BBC News. От малярии в мире умирают вдвое больше людей, чем указывает статистика Всемирной организации здравоохранения, говорится в исследовании, проведенном на деньги благотворительного фонда Билла и Мелинды Гейтс и опубликованном в британском медицинском журнале Lancet.

We were in the process of optimizing the code and also implementing ways to make the Free Energy of Binding calculations efficient as well as scientifically robust as we had some issues due to the instability in the Molecular Dynamics Simulation while running the dengue and west nile re-scoring calculations.
Now we are in the process of submitting alpha test calculations and once they are in place, then we are planning to run the following calculations -
1. Re-scoring Free energy of binding calculations for first 2000 ligands from the results of the virtual screen with Autodock Vina and Maybridge and Chembridge Libraries (different than the phase 1 calculation because they used Autodock 4 and different library)
2. We also have put together another 600,000 compound library (with important libraries and drug like properties as criteria) that we are currently screening for dengue and westnile and we are planning to do 2000 re-scoring calculations from those results too.
Scientifically this is a very challenging and satisfying project and I appreciate all your contributions and I sincerely will try to do my best to make this project a huge success. Will keep updating my progress.

Dear Volunteers,
I have submitted Type C units for dg05 groups c and d. If it goes through the internal test of the grid, it will be given soon.
I am preparing 500 work units from my Virtual screen of Dengue. It should be out in a couple of weeks.
I am also working on the work units with the new optimal code and the alpha test calculations of pre-runs are running fine.

I have been in the process of validating the Free Energy of Binding code after solving the issues that came up with - the molecular dynamics software version, the parametrization of ligands code, etc. Now, I have given 8 co-crystal's alpha-test and after they are done, I will submit the 2000 ligand GSBP calculation for the pre-run calculation shortly.
I really appreciate all your help. I will also update about the paper that I am drafting currently on dengue virus and a portal that we have developed in collaboration with TACC soon.

Right now, we are alpha testing some work units. If that goes perfectly, pre-run work units could be generated after alpha testing is completed. Once all of the pre-run work units are completed, type A work units would be generated and made available. Even under the best of circumstances, I would expect it to take at least two weeks before any type A work units would be available (and that's assuming everything goes flawlessly). A more likely estimate would be further out than that.

Discovering Dengue Drugs - Together project update, November 2012
Hello again to the members of World Community Grid. It has been a while since my last posting but we have been working hard at our end and I know you (and your computers) have been doing the same at your end. We are in the home stretch for our projects. So, a detailed update seems in order:
1) We officially moved the Phase 1 of “Discovering Dengue Drugs – Together” to a “completed” state. We had left this project open in case we had to dock our library against any additional structures, but this will not be needed since we have tested all dengue and West Nile protease structures that we believe are relevant for our drug discovery efforts. Moreover, the results we obtained from Phase 1 were important starting points for our Phase 2 efforts, so this part of the project has been deemed an unqualified success.
2) As noted above, the results from Phase 1 of “Discovering Dengue Drugs – Together” have moved into Phase 2 of “Discovering Dengue Drugs – Together”. All calculations for Phase 2 should be completed within the next few months, after which we will move this project to a “completed” state and post our results to the web. Encouragingly, even at this stage our calculations have identified several new dengue protease inhibitors that have been validated with biochemical and cell culture assays in our laboratory; these leads are entering crucial pre-clinical pharmacokinetic and efficacy studies. In addition, most of these lead compounds inhibit both dengue and West Nile virus proteases. Thus, The Phase 2 project has been very valuable in helping to identify some false positive hits, thus allowing us to concentrate our resources and time on the most promising hits.
3) We also officially moved the “Influenza Antiviral Drug Search” project to a “completed” state. As with the dengue Phase 1 project, we had left this project open in case we had to dock our library against any additional structures. However, this will not be necessary for the foreseeable future. The results of the Influenza project will be posted to the web. However, since there is no immediate threat from influenza pandemics, our limited resources will be directed at dengue drug development and thus we will not validate the anti-influenza hits at this time.
4) Finally, we recently focused some of our Phase 2 efforts on refining the free energy parameter sets in order to better discriminate between true binders and false positive binders identified in Phase 1. This work has shown that our current Phase 2 calculations are valuable at discriminating between true and false positive hits for some target proteins, but not for all systems. We will continue our efforts to develop robust free energy of binding calculations that can be applied to a larger set of target proteins. This basic research project will not require the massive computing resources of World Community Grid at this time.

Discovering Dengue Drugs – Together, project update March 2013
Hello again to the members of World Community Grid. With this update, we announce that we are ready to call our projects completed. We thank World Community Grid, its member volunteers, and their computers for their help.
The major advanced from this project are as follows:
1) All calculations necessary to fully evaluate Phase 1 and Phase 2 of “Discovering Dengue Drugs – Together” have been completed. We are moving this project to a “completed” status and are assembling our results for posting on our web site. At this point, our calculations, which have used a combination of World Community Grid distributed computers and supercomputers from the Texas Advanced Computer Center (TACC; Austin, TX), have identified several new dengue protease inhibitors. These inhibitors have been validated in our laboratories using rigorous biochemical and cell culture assays. Most of these lead compounds inhibited both dengue and West Nile virus proteases. A handful of analogs developed from our initial computer-discovered dengue leads have entered crucial pre-clinical pharmacokinetic and efficacy studies. Thus, our World Community Grid project has been invaluable in helping identify dengue and West Nile protease inhibitors. We will be working over the next several years to turn these inhibitors into small molecules with properties suitable for human clinical trials.
2) Phase 2 of our project combined the computer resources of World Community Grid and TACC to provide unparalleled computing power to calculate the free energies of binding for several diverse proteins and a large number of potential ligands. We hypothesized that these extensive molecular dynamics calculations would provide statistical mechanical conformational ensembles from which we could accurately calculate free energies of binding. This was developed as a robust method to identify false-positive hits and more accurately discriminate between inhibitors and non-inhibitors. Unfortunately, calculations of the free energy of binding for a number of different protein:ligand systems did not match experimental measurements. Moreover, as we tested greater numbers of systems (facilitated by the combined computer resources of World Community Grid and TACC), we observed that an unacceptably large number of free energy calculations incorrectly predicted that known non-inhibitors would bind to a protein target. Thus, we conclude that the current state of free energy of binding calculations are not yet able to discriminate between binders and non-binders for every protein system However, as we reported earlier, there are some systems (e.g., lysozyme) where the free energy of binding calculations provided excellent discrimination between binders and non-binders. This work has shown that our current Phase 2 calculations are valuable at discriminating between true and false-positive hits for some target proteins, but not for all systems. We will continue our efforts to develop robust free energy of binding calculations that can be applied to a larger set of target proteins. This basic research project will not require the massive computing resources of World Community Grid at this time.
